Ben has removed the omnitrix because malware removed all the aliens from omnitrix and made it empty. Then after few days,he wanted to remove it and have a normal living. Did Vilgax die in Omniverse? No, he still lived. Besides the showing of the Malware armor leaking through DJW believes things are still leading to the events of OS Ben 10K (personally I believe him) meaning Vilgax still lives.
